One of the primary functions of formamide, which is the key component of RNA loading dye, is to disrupt the secondary structure of RNA molecules by breaking hydrogen bonds between complementary base pairs. This denaturation process ensures that RNA molecules adopt a linear conformation, allowing them to migrate through the gel matrix based primarily on their size rather than their secondary structure. As a result, researchers can obtain more accurate information about RNA fragment sizes and distributions within a sample.

At its core, RNA loading dye serves multiple critical functions. It provides a visible marker for tracking the migration of RNA fragments during electrophoresis, ensuring precise sizing and quantification of RNA molecules.
